    Several things;

    What are the crank positions of the missing teeth ?
    Is the timing light a simple one or does it have some dial-back capability?
    How is the timing light connected? Have you fitted a normal spark plug wire between a coil and spark plug or is the timing light clamp over one of the coil wires?
    Can you see the CDI dual spark events?

      Cheers Ian, here you go:
      - when engine is at TDC there are 15 teeth between the middle of the sensor and the missing teeth on a 60-2 wheel. When I use 90 degrees though, I don't seem to be able to get a relatively stable sync/cyl %, that is why I use a value of around 80.
      - I am using a nice new timing light with dial-back
      - yes, I have fitted an extra spark plug wire between the Denso coil and spark plug for cyl 1 in order to be able to properly connect the timing light
      -actually no, I have never really seen or noticed the dual spark events the CDI is producing, completely forgot about that .....

        So, if the crank is turning in the normal direction, the gap passes the sensor, then 14 teeth pass the sensor and the 15th tooth aligns with the sensor when the crank is stopped at TDC?

            Try MF15 = 13 with Cyl Pulse Offset = 60 deg and check the timing with no dial-back (or a simple timing light). Please report the Sync/Cyl % and if the % varies with engine speed.

            If the Sync/Cyl % varies by more than a few % then change the wiring polarity of the Sync sensor (you can temporarily change the Cylinder Reference parameter to -ve to test this).

              Just tried with MF15 = 13 and Cyl Pulse Offset = 60 deg, I get Sync/Cyl value of 20-21% during cranking, but when the engine starts it goes all over the place and idle is so rough and jumping the engine dies.
              With MF15 = 11 I get Sync/Cyl of 10-11% during cranking and 40-52% idling. With that I checked actual timing with no dial-back on the timing light and it is a negative value (probably like -10 or more), this is with 18 degrees on the ignition map and the Ignition Mean parameter jumping between 0 and 18 and sometimes 25.
              I tried reversing the polarity of the reference sensor and changing Cyl reference to -Ve, but then the engine does not even try to start, I only get very loud occasional bangs in the exhaust during cranking.

                If you reversed the cam polarity leave the selection as +ve. The suggestion to change to -ve was for the cam wiring as you originally had it as a quick test. But from what you have described (Sync/Cyl varying by 30 %) the cam wiring polarity was originally incorrect.

                So go with swapped cam wiring and +ve.

                  Tried with the cyl reference at +Ve and reversed cam polarity, but I get a constant 3:4 Sync I/P. Same thing with the original cam sensor wiring and -Ve selection. My initial wiring cam sensor wiring seems to be correct I believe.

                    Try MF15 = 0, Cylinder Pulse Offset = 102 deg and whichever combination of Cam wiring and Trigger edge gives stable Sync / Cyl %

                      I tried that earlier today, but that seems to be way off. Engine starts for a couple of seconds, then dies. Sync/Cyl % is all over the place jumping from 0 to 142%. I also get kick back sometimes during cranking, so now probably the timing is way to high. Should I get rid of the inductive sensors and reluctor interface and try with Hall sensors ? It does not makes sense really, because I have checked the output signals from the reluctor to the SMC with an oscilloscope and they seem fine. Is it all because of wrong Cyl Pulse Offset and MF15 settings ? I have tried so many combinations of those parameters on my very expensive new engine and nothing seems to work, so frustrating ....

                        I didn't realise you have an oscilloscope. Can you go back to the settings as in Post 1 where you have a stable idle and get scope images of both magnetic sensor signals (on the same screen) and, if possible, the magnetic cam sensor and the reference input after the reluctor interface. Just remember if the scope does not have a differential input mode the magnetic sensor signals might not be correct and may have to be done separately.

                          I had only 15 minutes with the car, so managed only a one quick test of both magnetic sensors. Idle was pretty smooth with Cyl Pulse Offset 60 deg and MF15 = 12 and Sync/Cyl varying sometimes with only 2-3%, sometimes with up to 10%. As soon as I give it some throttle though, it goes all over the place ranging from 5% to over 100%

                            So the dark trace is the magnetic cam signal? If so, something is not correct with it. There should only be one cam pulse for two crank revolutions of the engine (which would be the interval between 3 sets of missing crank teeth).

                              Did this engine have a spark distributor?
