So you had the engine running before you installed the CDI?
I even by bass the igniter and she still won't start
You should never use igniter's when using CDI, it can only be used directly to dumb coils without any electronics inside.
Have you wired the coils -Ve to corresponding coil +Ve ? coil 1 -Ve must be wired to same coil as coil 1 +Ve, coil 2 -ve to coil 2 +ve and so on.
Could you write how you have wired the CDI?

Update.
I got her fire up and running now. It so much better then before, I used to gap my plug at .025 and now i had it gap at .035 and no misfire, throttle respond is there, during instalation i notice there is a trigger ground there that not hook up to anything, what is that wire for. Anyone know?

You find this text in the manual "Trigger ground on the CDI is not used." Meaning it is not used with integration with Autronic ECU.
Are you sure your;
Coil 1 +Ve wire from CDI goes to same coil as coil 1&2 -Ve?
Coil 2 +Ve wire from CDI goes to same coil as coil 1&2 -Ve?
Coil 3 +Ve wire from CDI goes to same coil as coil 3&4 -Ve?
Coil 4 +Ve wire from CDI goes to same coil as coil 3&4 -Ve?

I believe you will find the trigger ground is used when the cdi is powered from a battery that is electrically isolated from the battery powering the ecu.

You have not replied regarding the -Ve wires to coils I asked about.

What coils are you running with the R500? I don't believe the factory coils are compatible with a CDI ignition. CBR coils fit pretty will into SR20 heads though :)
